Not sure if that would cause these issues but worth checking. You can also do a CTRtransfer as well to fix your system. It's worth noting that Luma3DS boots long before the NAND is mounted, so it shouldn't be affected by a broken NAND. You should be able to boot into GM9 by holding start while booting the system.
