I wasted 150+ battleships trying to take out the portal head-on against waves of respawning fleets before I decided to use my head. It's bugged out. Happened to me too. Leave the system and allow another fleet to spawn and retake the system, then enter as close to the portal as you can get and try to focus it down before the system control station dies. The Scourge also have a similar bug where I couldn't bomb the infested worlds unless it was under control of them.

I'm currently fighting the Unbidden end game crisis. I believe I destroyed all the dimensional portals (the Unbidden don't control any more systems).
