TWiLight Menu++ does not load save data for games. I feel the title is self explanatory; I have installed TWiLight Menu++ for my 3DS and added several desired .nds ROMs, but it just doesn't seem to want to save my game data, despite creating a .sav file. You need to make sure it's running in DS mode and not DSi mode. If that doesn't work you may need to update twilight menu.
